I'm not implying that I know what makes a CR tick, but some folks named Fleece do. A stand alone ECU would help, and I am sure PCS has the 48RE figured out if I wanted it to shift itself.
I love mechanical diesels, but in a theoretical DPC build, a CR is the way to go because of the variation available. Try to vary duration, pulse width, and timing with a P7100.
